It is not a crime for Israel side or from Israel side they do allow those countries citizens which don’t recognise Israel
But they don’t chop their passports Instead they issue a visa or a permit to enter Israel and they hold their passports with them until they leave Israel
All these measures are taken to keep safe those visitors from their own governments

few years back we visited Israel with British passports and we also met few Pakistanis over there
who they were visiting with their Pakistani Passports without any botheration
