All you have written is absolutely true but here is the counter argument:
1- N.W.F.P. concerns:
Mardan and Naushahra agricultural land account for only 0.03 percent of total agricultural land but it will add another 58% percent of the total agricultural area. In three years, our agricultural output will be 2.1 times in comparison with the first year of its operation.
A slight change in design will address the issues of flood in Mardan but for Naushahra, nothing can be done and it has two ANP seats, that is the real problem.
1-Sindh concerns:
You point is valid that minerals will sit in the Dam bed but more than 85 percent water will be normal flowing water as of today, only some areas will get water stored from the dam. Now compare that with utilization of only 35% water and 65 percent going waste.
The real problem is if water is stored then Nothern part of Punjab will get water at the same time as Sindh and Sindhi landlord enjoy premium price as when fruits and veggies fetch higher price and then price does down. These Waidaras who has a big say in Sindh Politics will never allow that.
3-Politacal concerns:
I agree that there is a fear in three provinces are scared that Punjab will have a bigger GDP and in future years, other provinces will be more dependent on Punjab.

Generation from Atomic is most expensive, coal based is less expensive but may take long time and windmill will be limited to coastal areas due to high percentage of loss in transit.
So Kaala Bagh Dam will become an absolute necessity and we might see MQM supporting Punjab on this issue.
