The Instruments of Accession made available for the rulers to sign transferred only limited powers to the Dominion of Pakistan, namely external relations, defence, and communications; in most cases signing was believed to leave the states in the position they had under the suzerainty of the British Crown.

No one is asking independence Rajay, Pakistan is a Federation, not a Confederation. They have only demanded what was agreed upon between them and the State of Pakistan in 1948.
But since you have refused to read into the history of this conflict time and again, therefore, it is not possible to have a meaningful discussion with you on this topic. There is no shortcut to hadwork meri jaan. You want me to reduce this into a capsule so that you may gulp it down in a single go... is simply not possible.
Now to the question of why these problems in our Swat, FATA and Baluchistan started when US invaded Afghanistan in 2001?
For that, I will advise you to study a bit about the Kurdistan Region -- How it started resistance against Iraq and Turkey in 1992 (During the first Gulf war, when G.Bush Sr. was leading US), and how it emanated as an independent region in 2006, after the US's invasion of Iraq and ouster of Saddam Hussein.
To cut the long story short: Whenever you plan to divide people, you find out the place where it hurts and then the weakness is exploited.
In case of Baluchistan, their agreed upon powers were first usurped by the Pakistani Military in 1955 (when they declared one unit) and also vitiated the distinct standing of Balochistan, which used to have an embassy in Karachi and Delhi in 1947.
This is why I referred to you the Tweet of Najam Sethi, where he described about the resistance movement in Balochistan by Sardar Marri in late 1950's and 60's.
Though, this wrest of power, in the form of one unit, not created a mess in West Pakistan, it had a greater impact on the east Pakistan, which culminated into the Dhaka fall in 1971.
However, in the Constitution of 1973, Bhutto recognized the separate status of FATA, PATA, Balushistan and Tribal areas and provided them cover under the Article 247, a re-negotiated deal, where he tried to clean up a bit of the mess created by our Army (Iskander Mirza & Ayyub Khan).
But, alas, same usurping was repeated in 1994, by Benazir Bhutto (D/O ZAB) who came into power by US backing. She usurped the powers available to Wali e Swat, by annexing the region of PATA into KPK (then NWFP). Some people of International Relations opine that during the Gulf war of 1992, the US moved its pawns on the chessboard slyly, for the "New World Order" plan, later to be unrolled in the era of G. Bush Jr, i.e. post 9/11 War on Terror.
However, after forceful annexure of PATA, there emanated a rebellious movement named "Tehreek e Nifaz e Shariyat e Muhammadi" (TNSM), demanding the implementation of the FCR back. After the US invasion of Afghanistan, this same TNSM converted into TTP. So, whoever thinks that TTP is a remnant of Jihad e Afghanistan is seriouly at odds with the reality here -- In Jihad e Afghanistan (1979-88), most of the Jihadis were sent from even Punjab and Karachi ... but we never saw anything like TTP emerging there. Moreover, Taliban of Afghanistan had always separated themselves from TTP in every aspect of objectives and formation. Even the geography reveals its predicament; as TTP is concentrated in Swat region, which is far away from the borders of Afghanistan. The buffering region between Swat and Afghanistan is Chitral on Pakistan's side and Nuristan on Afghanistan's side, which have never participated in any war. It is beyond comprehension that how these areas remained cordoned from all the activities of Jihad e Afghanistan and Terrorism later on.

Now to the point of missing persons:
Your point is that the intelligence reports are not to be shared in a court. I am sorry, but you are wrong here. These reports can not only be shared in teh court, but are also shared between Governments in the form of a Dosier. Like the one we shared with the Indian Government in the case of Kalbhushan Yadev.
The Judge can ask the court room to be vacated by the public or can proceed with the hearing in his chamber. But he has to ensure that the basic rights of the accused are intact i.e. he is provided with a free and fair trial. Even if the case is proceeded with in a military court.
Now, in the case of Mahrang Baloch, her only demand I see is that the missing persons, in the Army's captivity may be given their due right of free and fair trial. But our Army's response is that the legal system is weak and it let the people go scott free ... although, in case of investigation of Imran Khan's shooting case, this argument certainly carries weight, though on the oppositte side of the Army's narrative.

In the end, I know it will be too much for you to read, but telling you the truth, it is just the skimmed part of the story I am telling you. I would suggest that you may kindly so some reading on the history of Balochistan, PATA, FATA and Tribal areas and read the narrative of independent and credible scholars. Even then, you will have to draw your own conclusion in the end, as no one would be clearly defining the problem with our state and its mercenary role in unfolding the "New World Order" plan.
